First apologies to everyone affected by the timeout/login/blocking issues and thanks to all of you for providing us with the insights into the problem - this is very helpful.
We are working on the problem. We have identified a few problem areas that seem to be participating with each other to make things more complicated for us. The problem areas:
1. Not seeing reports - timeout - while requesting reports affiliates are in some cases receiving a timeout from the affiliate software. This is been tackled in two ways: Increasing the timeout buffer and report generation memory (done already) and looking for ways to generate reports without having to pull the data each time from the software (will be worked on next week).
2. Not seeing banner stats on earnings reporting, or viewing one month successful but then not being able to view another month - this is related to the changes that are being working on with regards to the timeout issue and because the data is coming from both the software and banner server further work needs to be done here to ensure that the full reporting data is pulled (not just the software data)
3. error 500 that prevents affiliates from seeing anything that has brightshare.com in the URL (the site and all banners and links served by Brightshare) - this seems to be some type of participation between the timeout script and our IT security which I think is recognizing a timedout affiliate as an intruder and therefore blocking the affiliate - not nice at all.

DBAs fixed the reporting issue and we checked the issue and it looks ok now.
IT did not spot any blocking by modesecurity on the BS site.
